Yes you can do both with the engine in.

You will probably want to either hinge the radiator forward, or remove it to gain access to the plugs.

Carbs can be installed and removed with the engine ...

Yep the blanked hole is an unused filler.

The actual breather is the vertical tube at the rear of the crankcase. A hose attaches to this breather and runs up to the airbox.

They are not a great master-cylinder, always a bit spongy no matter how well rebuilt-bleed. Put a good one away for bike providence, but brembo, R6 R1 will pull you up better.

There is no adjustment, other than bleeding.

Does the desi have a braided clutch line? If not get one.

How many k's has the bike done?

Bleed and replace the old fluid would be my starting ...

Technically, you only need water. I use truck wash detergent, or simple green (bunnings).
If you use, soap that is too alkaline the alloy will oxidize, turn a dirty black. So alloy freindly ph le ...
